Okay, so whats with the screen that keeps coming up when i try to deposit my items?? Its preventing me from doing so. Theres 3 options on it, 2 of them open a webpage and the third closes it. This is very frustrating.

It's about paying for extra services.
Stop trying to put your items into the small boxes around town, or into the second box at the smith. You are restricted to the first box option @ smith and the second option is only usable at your house.

So I should just use the box at the house then?
EDIT: Also, its doing this for most quests too? Is that related to the box thing?

Ya using the box at the house it the fastest way to become accustomed to getting around that restriction, and making sure you don't move the cursor away from the first option at the smith if you DO use that box.
As for the box in quests, don't know how you do that. Since there's no way to select the box in a quest to get a cash shop popup.
You'd have to post a screenshot of the quest problem.

Oh, you mean when you try to select the quest form the ladies?
If the goal 지도 is in the main quest where you'd see the monster, that's usually a quest available only for Extra Services in low hr. Those gather quests are EX only.
Another way to tell is if the quest has yellow text on the far-left list.
